You use materials and souls to upgrade the weapons. Mainly materials as the soul requirements for upgrades are small. You need to open the short cut to the miserable Scottish blacksmith first. Then you need to have the weapons you want to upgrade with you, but not the materials, which can be used even if left with Stockpile Thomas.
