    Rain used to be a good guy, he was the head of the Edenian Palace Guard and a general in the Edenian army but it looks like he has been soundly retconned.

    You can consider Tundra (the second Sub-Zero) and Smoke good guys as they fight for Earthrealm and against the Lin Kuei's cyber program. Scorpion is more of an anti hero because of how popular he is. Reptile is a villain. In Deadly Alliance Ermac was a symapthetic character because he was an amalgamation of souls and sturgglerd with the pressure of having them fight it out amongst each other but again it looks like he has been retconned to be one of the bad guys.

    Noob Saibot is pure evil. Cyrax and Sector, if you want to include them, are also villains. No idea about Khamelon.
