The problem with Indy 4 was that it had Indiana Jones in it, the problem with Prometheus is it has Aliens in it.
If either had lost those elements they would be thought of as an average sci-fi or adventure movie and the level of rage/disappointment expressed would not be so great. Of course they wouldn't have made half as much money either.
