I assume if you screw up a mission in a chain somehow then that's it, it's gone for good, right? I've still got that Sisters of Whatsername location bookmarked that you get given after a career tutorial, but haven't gone near it yet for fear of fucking it up.
If you loose a item that you are transporting you can just buy a copy of that item on the market.
If you do quit the most you will normally loose is some rep with that agent and you collateral.
