The Nintendo difference is pretty simple -- it's their development process. They're massively iterative -- they just knock out a prototype, note down what's fun, what's good, maximise the good, minimise the bad. And repeat as many times as it takes before it's near perfect.
Most other people in the industry have passion, it only takes a few in a team with creativity and the chutzpah to see it through to make sure that gets through. I'm not sure what soul is. Does it mean black people work for Nintendo? I don't think many black people work for Nintendo.
